Project Title: NGS Single B-Cell Antibody Sequence Data Processing and Analysis 

 

Introduction 

 

Next-Generation Sequencing (NGS) of single B-cell antibody sequences provides a comprehensive understanding of the immune repertoire. This project aims to develop a robust pipeline for processing and analyzing these sequences using various bioinformatics tools. We are seeking a motivated student with relevant skills to join our team and contribute to this cutting-edge research. 

Objectives  

  • Process raw NGS data: This involves assessing the quality of raw sequence data, trimming low-quality bases, and removing adapter sequences. 
  • Perform quality control: Re-assessing the quality of the processed sequences to ensure data integrity. 
  • Annotate and align sequences: Align sequences to reference germline V(D)J genes and annotate V(D)J gene segments, identifying CDR regions. 
  • Analyze diversity and clonality: Examine clonal relationships and diversity metrics to understand the antibody repertoire. 
  • Identify novel antibodies: Detect unique sequences and potential novel antibodies using analysis scripts. 

Various bioinformatics tools will be tested and finalized during the project to achieve these objectives. 

Candidate Role and Learning Opportunities 

The candidate is expected to have skills in bioinformatics, including experience with NGS data processing, and sequence alignment. Antibody sequence analysis and annotation is meritorious. The candidate will gain hands-on experience with antibody sequence data analysis and contribute to the identification of novel antibody sequences for recombinant expression. They will work closely with experienced researchers and participate in team meetings and discussions.
